Hello Shodia,
This is a common occurrence especially when you have multiple people uploading files and folders.
Under the More Actions button in the Documents tab, you will find the option "Freeze Index". This will keep the current files and folders in place while allowing new content to be added. Please note that only Manager+ and Publisher+ roles can enable or disable this feature. If content needs to be moved, simply go to the same menu and choose "Unfreeze Index", move whatever content that needs to be moved, then freeze the index again.
